Epos LInk - Customer Order Number

We have a few customer that we set up accouts for in Epos. How does this work with epos link, im importing ecommerce orders into epos and they are been given customer numbers that we have alreay used, and many ecommerce orders have the same number assigned, just wondering how this aspect of epos link works?
