Pagination os controlled by setting the value for the number of products before pagination is used, value can be set under 'Site Options' to a numeric value. So if set to 12, if there are less than 12 products displayed in a section it will not paginate the section, over 12 and it will split the section into multiple pages.

You can change the setting from Settings->Site Options->Page Settings then in the right hand pane under Section the setting is 'Section Pagination Products per Page'
