Javascript Problem

I have a little problem with Javascrip on our sites, we have moved one of our sites from version 7 to version 8 and now in the design window every time it finds a javascript function it is giving me a debug message.

Even thouse the javascript files are there or embeded in the main template page, why is it erroring, is it because it not that smart to look out side the template fragment for the javascript???
