would have thought that by using difference ecommerce packages you would pretty well eliminate the risk of duplicate content as the underlying code would be different.

This does not really affect the index as it is based on body content not the code used for the site. One of googles aims is to eliminate content stolen from other sites by the use of the duplicate content penalty which is why they remove the younger pages.

hmmm some interesting things to think about here might have to contact my adwords account managers to see what they have to say, they might be able to enlighten us on the specifics of the duplicate content policy....

Any other suggestion on how to compare the two sites without excluding them from the organic listings

Changing e-commerce packages is always a "dirty job" and leaving both running IMO is not a good idea as there is much that can go wrong.

Insted of putting a no index no follow in the header tags will putting a disallow /acatalog/test/ in my robots file be OK
