Getting error message when upload

Right at the end, the website has uploaded fine and all working
but im getting a box saying network transfer status and the following errors

The file defined in Design | Additional Files couldn't be opened.

Are the files there? They look like v7 or earlier inherited templates and upgrading to v9 may not have brought them into the site folder.
