Altering outer layer in library

This may seem like a stupid question, but I'm struggling to get my head around how actinic lays out the site.

I'm cautious of where alterations are made so that they are site specific rather than globally.

Using designer, if I alter a layout in the library does that effect ALL sites/future sites or just the current site?

So as well as the themes/layouts, if I go into Design>Library and alter some of the variables/layouts in there is only affects the current website and not future ones?
