Hidden Items

Can an item be set us hidden in one section, and a duplicate of same item, not hidden, in another section?

Yes that's possible. You can set the 'Hide on Website' to be changeable on a duplicate independantly of the master product.

Looked in product and site options.

In the settings drop down menu at the top there is an option for setting duplicate settings you want to happen.
