orders are received by another shop?

I have yet another problem. I have 2 shops set up under the same domain name:

domain.com/shop1
domain.com/shop2

Due to a recent move to another server this particular problem started: shop1 is receiving orders of both shops and shop2 is not receiving any orders at all. The only change that I did that could have initiated this problem is that I disabled "suexec" on the server, otherwise the shops wouldn't even work.

The perl scripts for both shops are in the same folder, but I think it was like that on the old server anyway, because the website was cloned.

What might be the problem?

The obvious thing to check is that in Web / Network Setup that the two sites are using different CGI Script ID Numbers.
