Is it possible to make a brochure page only accessible from another page, in the same fashion as sections --> subsections work in the online store?

The only way would be to create your own custom menus for incorporation into the brochure pages, but as brochure pages do not have a custom property facility (i.e. change custom properties per brochure page) you would need to create a separate Primary Brochure page per page, which could be long winded and end up being a nitemare with maintenance if you change something in the main design of your site as you would have to change every primary template.
Alternatively, why not use the Primary pages within the sections, and create an info structure that like brochure which is within the main content areas. We do this within our www.4suredesign.co.uk site, so it shows up within the site map of Actinic
