Catalog layout change

I am having a few problems with the layout of my catalog and dont know how to change it. If you see on the trial website the section list appears twice. I tried to change this by changing the location of the section list to top. I only have done this in the main section list. Also, as you can see, the first section on each page has moved to the top right of the screen next to the company logo. I don't know how to move this back. Any ideas??
