Is it possible to add some sort of input box to the checkout page so that my customers can type a short message (e.g. special instructions...)? I would need their message to appear on the order e-mail I receive.

There is exactly that available if you go to Design | Text and look under the
Shipping and Tax tab. See Shipping and Handling (User Definable). You can make it show and even make it required. You can also enter your own text.
The following may be more than you wanted to know, but here goes. Someone here recently wanted to remove it completely because customers were putting all kinds of text in the box. I personally have been afraid that people might think that's where they enter their alternate shipping address because it's placed under a big, bold heading that reads SHIPPING and HANDLING. This weekend I did something that should solve the problem for good with the user definable text. See attached.
