Adding a new option to payment method

In the check out section of our site there is a drop down menu with options concerning payment method.
Is it possible to add a new option to this list that when selected will generate a pop up window. We have an online finance facility and incorporating this function would enable it to integrate better with the site.

New payment methods can be entered in Business Settings | Payment and Security.

I'm afraid I don't know of any way to include a new option in the dropdown list that opens a popup window, short of editing the generated html. Integration with online payment facilities is something normally done by Actinic as it requires forwarding the script data gathered in the checkout area.
