Google Auto-tagging

Does google "Destination URL Auto-tagging" for Google Analytics have any adverse effect on the operation of a site.
I notice from other threads that other site owners have been adding tags manually.

I believe the 'destination URL' is the same as the 'Goal URL' mentioned in the above thread. From what I've seen on quite other similar threads, is that we would have to stick to 'manual'.
