A client adds shipping by percentage of order cost but they also sell things that incur no shipping cost. How can I mix the two?

A little tricky this - but not impossible.
You need to change to shipping by weight. You then copy and paste your price for each product into the 'Weight in kg' field in the 'General' tab.
Then instead of (for instance) charging £0.01 shipping per £0.10 spent, you can charge £0.01 per 0.1kg. Also create a shipping band which is £0.00 shipping for 0.00kg.
Then, any product which you want free shipping for, set the weight to 0.00.
