script files keep getting purged

I have just rebuilt my PC and took a site snap shot of my web site.
Copied to cdr.
rebuilt pc and loaded actinic and patches.
installed snap shot
but every time i refresh my web site the cgi script is missing can any one help.
I have tried to copy the contents of site1 into the new site1 folder same problem?

Have you made sure the files are not read-only, having copied them from cdr?

Yes i did I bit the bullet and spent a day rebuilding my site from scratch i have previously had no problems restoring site1 folder after it got corrupt.
I don't know whats changed i did apply the latest patch a couple of weeks ago?
There must be a way of backing up your site and settings?
