When upgrading, say from ver6 to ver7, will any customised files/scripts get overwritten?

Yes.
The new version will have changes to the scripts so they have to be overwritten.
The upgrader does check for template chnages and tries to carry them over. Depending on the changes it either copes well or makes a mess of it. Some people, myself included, tend to use the new templates and re-do the changes manually.
