VAT or not to VAT rules on different classes

Does anyone know of a way to charge VAT on one class of shipping and not another?

Royal Mail don't charge VAT, where our couriers do

I think you are missing the point here. Whether you are charged for the vat is irelevant.
Your carriage charges to your customers are a service, and are vatable in the normal way. You will get into serious trouble with the vatman if you base it on whether or not you have been charged the vat to supply the carriage.
