I'm in a bit of a bind... is there a way I can manually upload my store?

You can use the 'Generate Scripts' and 'Generate Website' commands on the advanced menu to do this you should find that you are given instructions for manual uploading after doing this.

Please bear in mind that even though you upload the files manually, you will still have to run the upload procedure to operate the merging files bit at the end.
