When you copy a section and paste it as a sub-section it gives it the same name as the copied section but prefixes it with 'copy_of_'. If you remove the 'copy_of_' then the section name will be the same as the copied section and this will cause the conflict when uploading as the files are uploaded to the same directory (acatalog) so the new section will overwrite the original one.

The error you will see will be something like:
A page named 'C:\Documents and Settings\User\My Documents\Actinic v9\Sites\Site1\SiteHTML\Books.html' has already been generated for the section 'Books'. The same page name is used for the section 'Books' and therefore the previously created page will be overwritten.
Do you wish to continue the upload?

To stop this from happening you will have to give the copied pages a unique name to stop the conflict (Section Details | Page Settings tab | Page Name field).
