This, as Nadeem had mentioned some time back, is a minor bug that does not affect the operation of the store. It is caused by modifying or removing bits like the 'Also bought', 'Related Items' from the shopping cart layout.
The perl scripts report an internal error during the checkout process because it cannot find these bits during the process. The error is being looked into and will be fixed.

While that may be one cause, it is not the only one. I see the error messages in a recently upgraded site, where these elements are still visible in the checkout page code (though not enabled in the Marketing dialog tickboxes, and therefore not in use).
Sorry to contradict you here but i have neither removed or changed these elements in my checkout pages, and reverted them to factory default and the problem is still there but i have stopped worrying about it when i first noticed that it gave no problems back in October / November
That is interesting. I was under the impression that those were the circumstances under which this happened. This needs looking into. Will investigate this and get back, don't hold your breath for a response today as it is going to have to be Monday before I can spend some time with it.
Kind regards,

Me too - the same old malformed XML Cart errors ad nauseum in the error.err file, and absolutely no checkout/cart Layouts were harmed (modified) in making the website. In fact I first noticed this with a totally shiny new test site 5 months ago and no upgrade since has fixed it.
It does make the error file look overworked and diuretic. Any progress on this Actinic?
